Those beeps are due to class members that were in the earlier versions
of Leabra but which have been either removed or renamed in the latest
version.  Just ignore the beeps when you open your "old" projects the
first time and update them by saving the projects under the new PDP
environment.  When you next open the  project, you should no longer
encounter the warning beeps.
